L'interno, a pianta circolare, come appare alla vista del viandante contemporaneo è il frutto del restauro novecentesco che ha restituito il santuario alla sua forma originale, con il piano di calpestio ribassato rispetto a quello stradale. L'altare maggiore ospita la venerata immagine della Madonna con bambino recata in questo luogo dalle monache greche che risente pertanto della connotazione tipica ieratica delle composizioni bizantine. Le nicchie laterali conservano interessanti cicli pittorici trecenteschi che, seppur ben restaurati, non consentono una chiara intelligibilita' iconografica, ad eccezione dell'affresco raffigurante Sant'Anna San Giovanni e Sant'Ambrogio molto ben conservato. Il tabernacolo, l'ambone e il piccolo antiquarium completano la descrizione degli elementi di grande interesse presenti nella chiesa.
